DNA methylation does happen in bacteria. Here is a paper describing
some techniques

Actually, just google "detecting DNA methylation" and sort through the
stuff yourself.
If you do not already have access to a lab that does this kind of work
and people in it who already are familiar with the techniques, then
you are in for some rough going.
