5v is for logic, and 12v is for relays.

How would you wire the JFETs so that they could work as bypasses for the
effects without grounding the entire chain?

Well, right now the relays are hooked up with the inputs paralleled:

I've drawn a couple things with JFETs, but I'm not sure how to get a similar
setup using JFETs instead of relays.
