This is very rare for real free software projects (actually I have
never heard of it happening). On the other hand, it seems to be
increasingly common for payware programs to phone home, monitor usage,
disable other software etc. Funny, actually, that I trust some random
linux package put together by persons unknown, over a paid-for product
from a mega-corporation.
Also, free Linux software undergoes a peer-review process when packaged up
for some distribution (all I know is Debian, but I'm sure other distros
handle it similarly). This doesn't mean that any potential malfunction
(intentional or unintentional) is noticed, it just makes it sonewhat more
likely. At least in Debian, each package is then cryptogrphically signed so
that you can be sure that you only get the officially authorized version.
