Combination of microscopic images

So again:

Hi,

I've seen a software which takes two pictures from a microscope,
which correspond to different depths of an object under investigation,
and computes one picture which combines those two to one sharp
picture.
How does this work ?
Just extracting the sharp parts and overlaying them is not enough,
the deeper picture must be scaled appropriately. The software
knows nothing about the different depths.
