I'm not sure. In Photoshop, when you go to save your multilayered
document as tiff, and the Layers checkbox is checked, it brings up a
bunch of options, like Image Compression, Pixel Order, ByteOrder,
etc. Could it be that imageJ only interprets it if it is written out
in one certain specific way. I wrote out a 2 layer RGB image from
Photoshop CS2 and read it in with ImageJ v1.37 and it read in but all
the layers were combined into a single RGB image in ImageJ (same as
you I think, unless you only got the first layer). Photoshop read it
back in correctly as a 2 layer image.
Adobe is the keeper/administrator of the TIFF standard. (See
http://www.adobe.com/go/13da4f4 ) So I would tend to side with Adobe
should there be any disagreement or discrepancy. They also say
"In order to avoid conflict with other developers, we encourage
developers to contact us and register for a block of private
application-specific or proprietary tags. We will assign you one to
five TIFF tags at no charge.
To request private TIFF tags, send an e-mail message to the Adobe
Solutions Network Developer Program at psdevsup@xxxxxxxxxx Please
include your name, company name, address, phone, fax, e-mail, number
of tags requested, and what the tag(s) will be used for."
Adobe seems like a pretty benevolent keeper of the standard. I wonder
if ImageJ cooperated with Adobe when developing their tiff-writing
code. My guess would be that ImageJ is not writing out correctly
(after all if ImageJ wants to make standard images, they have to
conform to the standard, not the other way around, and Adobe controls
the standard.)
Would you consider posting an ImageJ macro that demonstrates what
you're talking about?

Can anybody explain me the compatibility between Adobe Photoshop multi-
layer tiffs and ImageJ stacks? If I create multi-layer tiff in Adobe
Photoshop and then open it in ImageJ, I have only the flat image and
loose my layers. And vice versa, when I create stack in ImageJ and
save it as tiff, Photoshop will open this file with only first slice.
Is there any plugin or other way to solve this issue?
Thanks in advance!
