「上」「下」は、元々「一」(横棒)の上・下に一点打った
(あるいは短い横棒を書いた)形ですよね。
まあ、この「一」(横棒)が「一(いち)」がどうかは議論の
ある所だとしても、「上」「下」をどこかに classify すると
すれば、やはり「一」が妥当なのでは?
Well, of course that 議論のある所 is exactly where I was going, and
deliberately taking the wrong side. I'm sure there are plenty of 口部
characters, too, where it isn't really くち, but rather まる or はこ or
the like (I really sort of like the idea that 和 might have a まる
rather than a くち).
But if 「一」が妥当 for 「上」 and 「下」 and 「三」, I wonder why it
wasn't 妥当 for 「二」, and either it or 「|」right for 十? I find
myself still converted to the OP's view that some 漢字 are a bit
arbitrarily assigned.
同じ言うなら「丈」や「万」「不」「丑」・・・の方を言うべきだった
ように思えます(ただし、「万」や「不」の「一」を水面と考えれば
今の扱いでいいのかもしれませんが)。
And some do list characters in the wrong place and tell you where
you should look. (My Kangorin, e.g., has the "wa" character listed
under "nogi," and directs me to page 102.)
これは、私の持つ角川『新字源』や諸橋・他の『広漢和辞典』も
同じ。古い小学館『新選・漢和辞典』も同じ。
つまり、大抵の漢和辞典がこうしているのではないのでしょうか?
どうも、元々のポスト(「和」についての部分)は、漢和辞典については
当てはまらないような気がします。

I have only 漢語林 and (上田萬年の)大字典 at my disposal. Ueda doesn't
cross-reference 「和」, but does list it in the 檢字.
