I don't see the need for じゃない there. I'd put it as
彼女が来ないか と私は心配しているのです。

It's not really a double negative. I think じゃないか is something that gets tacked onto the ends of statements. For instance いいじゃないか? or sometimes just いいじゃない means "That's good. (isn't it?)"


So, to verify i got it right.
彼女が来ない　のじゃないか　と．．．
is more or less the same as
彼女が来ない　ね　と．．．

Right? 正しいのじゃないか？
