I don't know this particular text book, but I've been taught
from a textbook with a similar arrangement (New Approach,
which also starts each chapter with the reading you might
expect to come last).
The usage guide is in Japanese so I am not sure how to use this
book.
Think of it as a reading comprehension challenge :-)
[transcripts, reading, vocab/kanji/grammar notes, grammar drills,
class exercises, final reading]
This setup strikes me as out of order, so I am guessing the
transcripts, first reading, and the vocabulary, kanji, and grammar
are taken as needed in iterative loops, culminating in listening to
the audio and going through the reading.
After this come the drills, exercises, and final reading.
Roughly, whatever seems to work for you is probably a good idea.
If after you've finished a chapter you feel you understand what
it's trying to tell you then that's a success regardless of how
the authors expected you to use the book...
The other thing to consider is that the textbook may well be
intended for use as part of a class-taught programme rather than
for self-study. When I was taught using New Approach typically we'd
start with exercises and explanations of the grammar and vocab
from materials produced independently by the teachers [*]. The textbook
explanation and drills were backup and homework exercises, and
the reading comes towards the end.
[*] NA in particular needs this, IMHO, because its grammar notes
are very minimalist and it doesn't provide usage notes for vocab;
it's a good textbook but not very suitable for studying alone.
