A regular Mathematica notebook, done in the proper style (with sections,
textual explanation, graphics etc.), is far better than any other type of
technical document. It's active capabilities just blow everything else
away.
If you must you could convert to a pdf but it won't be as nearly good.

I am sorry that I have to disagree with you on this. Although Mathematica
typesetting is very good (much better than Maple document style for
example), it is not quite as good as Latex. embedding graphics, centering
equations, table of contents, index, subnotes, citations, complete control
on the page layout, etc... Latex is much better in all of these.
For me, it is a trade off between using Latex and get a better looking
output, but then having to export all the plots and other outputs from
Mathematica to import it to Latex manually (and having to do this again each
time I make a change to the Mathematica output), or just use Mathematica for
everything but end up with a less than perfect output for printing purposes.
I use Scientific word to type in all my HW's, and the output from that
(Latex) is very good. SW actually has mupad build into it where one can
select an expression and ask it to simplify it, or calculate it on the fly,
and the output goes right into the document, which is very convenient. MuPad
is a complete CAS system inside SW, but I only use the most basic features
of it, and use Mathematica for everything else.
I am sure Mathematica typesetting for publication will continue to improve,
but as of today, I think Latex is still the king when it comes to large
scientific publications.
