My example was also an extreme case!
In real case what we have is, the grid size will be in millimeters or
even centimeters, the object (or the surface) to analyse will be some
centimeters big. And the z coordinates wont have that much deviation as
the example I have made before, and deviations will be in micrometers!
The tolerance zone will be in micrometers or millimeters. We want to
find this reference plane so that from that plane +/- some micrometers
we will have the tolerance zone defined for flatness.

What you are doing is approximating the volume withHow can we approximate the volume?
vertical columns of square cross-section with flat tops, all packed
together like little building blocks.
