Maybe you'd get that kind of damage if the sub hit a vertical wall while
it was changing depth and thus wasn't perfectly horizontal in the water.
It's also possible that it suffered secondary damage after the main
collision; if it hit a mostly vertical wall and was stopped dead, the top
of the sub might have been hit by falling rocks dislodged by the force of
the collision. Also, IIRC, the pictures of the sub were not taken
immediately after the collision. It's possible that some of the apparent
damage was really the result of the repair teams cutting off damaged
material and that they had simply done more to the top of the hull than
the bottom.
