You could do a lot worse than to look at using a wiki.
Several of these are available for free download, and the
collaborative developmental model they allow using just a web
interface is quite well understood. I've used Media Wiki (as a
user) and I know several people who have installed it, and used
it for collaborative working. A suitable always-on Windows or
Linux box on a broadband connection is what I've seen used,
though you should consider backup strategies, and how you plan
to handle hardware failure.
As with most projects, a statement of your requirements is a good
place to start. What sort of collaboration do you want? Do you
wish to restrict who can change what? Is it desirable to have a
design history, with signed-off versions of various completed
designs? Would you want to integrate something like a source code
control system, to allow you to retrieve previous states of the
design? What sort of external simulation tools do you wish to
use, and how will these be integrated into your collaborative
working? These are all the sort of questions which you need to
ask yourself.
I am assuming that "NanoSim" is a tool which you wish to create
which is concerned with nanotech in some way. This name is
already in use for a well-known product. In choosing names for
things, at least typing them into Google to see what comes up is
a good idea. "NanoSimu", for example, does not seem to produce
much in the way of hits.
I am not completely clear what areas of nanotech you intend to
work with. Near future? Blue sky?
Is this the same NanoSim that was mentioned with regard to
Atomasoft, and their "NanoSim Design Platform"?
