Okay lets think about it. I have a factory that makes tiny non-bots in

Sorry, but why do you think that we are still talking about
factories as we know them at the moment?

If self-replication is a possibility, and it concerns you, why
don't you just use this in a hand-portable factory to build your
nanobots? I thought that was one of the ideas for how a nanotech
assembler might work?

If resources are an issue, you just fab some specialist resource
acquiring nanobots, and they bring what you need back to you. No
mess. No fuss. No self-replication out in the environment. Yes,
this may cost extra energy, but you are in control of things.

You count your nanobots out of the nanofab, you count them back
in again. If you are really paranoid about some left out there,
you fab up some specialist retrival nanobots with lots of extra
redundancy in their design, so they are very unlikely to break-
down themselves. Maybe using the last reported location of the
missing nanobots given by the action nanobots you have counted
back in and recycled.

Only problem then is in very dynamic environments, where you
might include retrival nanobots with the action nanobots to
prevent lost wrecked nanobots "blowing away", or "floating away".

This would seem to answer most of your concerns. You take the
factory to where it is needed, and its design is tough to ensure
safe portability - it may even have a self-repair capability. No
moving arguably fragile specialist nanotech around, which you
seem concerned might break them, or waste energy in transporting
the materials that they are made from. You make them on the spot.

Specialist solar energy collection nanobots, or nanobot built
systems, will likely also be quite popular. If there isn't a
local sufficient density power supply grid where you want to do
nanofab work, then first priority is very likely building such a
collection system. As to whether it is left in place afterwards,
that would depend on how it fits in with local needs.
