onto a 35mm surface, and now we are projecting 3MP on a much smaller
sensor area?

Why would cropping the field affect resolution? Any good film camera lens
was designed to exceed the spatial resolution of fine-grained film, which
in turn exceeds digital sensor spatial resolution.

Also, isn't the minimum focusing distance going to become a problem
with SLR lenses?

No, an SLR lens obeys the lens equations like any other lens.
