Because for the cases you are thinking of you project onto non-inertial coordinates but consider them to be inertial (e.g. the usual coordinates at rest relative to the surface of the earth in Newtonian mechanics when analyzing a dropped stone and the "work" done on it by gravity).

In GR, energy and work are quite subtle, and if gravitation is present they are not localizable as people naively expect. That is, one cannot pin down the "energy of gravity" or the "work done by gravity", or similar.
