There is no mystery.
The frequency shift observed for instance in the Pound
& Rebka experiment has two possible explanations:

A) The GR explanation:
The photon's frequency is constant, but the emitter
and the receiver are differently affected by the
gravitational field. For instance, the light emitter,
as well as the light receiver, can be considered as
clocks, whose ticking rate vary according to their
position in the field.

B) The "quantum" explanation:
The sum "kinetic energy" + "potential energy" of
a photon is constant in a gravitational field. Hence,
when the photon moves, it gains or loses potential
energy and its frequency vary accordingly.
Otoh, clock rates are constant.

If A is right, B is wrong, and vice versa.
There is today no theory according to which A and B are
both right or wrong.
