I'm sure the paperwork to modify the design of a pressuretight bulkhead
is even thicker, so they definately didn't do it just because they were bored...

Pretty much, that's exactly why they did it. The OAG MK1 used that
window for a real time optical reference beam to the NAV center. The
OAG MK2 no longer required that real time reference, *but did require
that reference for it's quarterly aligment testing*. Despite the fact
that they reused other MK1 components in situ, the window was replaced
with a blanking plate.
