Time Trials in pairs

Hi there.
I am running an experiment comparing the speed of operation of two
different software programs. Both systems start at the same time and
the time is recorded when each finishes. I can run the trails many
times as I need to. After a control experiment where I run the same
program A twice, I want to try different configurations on program B
and see if the average times are improved or impaired. I'm a
statistics rookie and I'm not sure the best method/statistical test
in order to compare the times Any help would be great appreciated.
