What is my sample to use for Standard Error?

My question is a general one, but I thought it best to use an example:
If I am measuring branch lengths as they are grouped by the height (in
integers of meters) at which they are positioned on their given tree
(from the ground up), what is considered my "sample"? Say the branches
came from 5 different trees, but I am averaging all branch lengths
together regardless of which tree they came from for each given height
on the tree. The purpose of the analysis is to characterize how
branches differ depending on their tree position. Are the trees my
sample (e.g. N= 5 at every height bin), or is the number of branches
at each given tree height my sample size (so that it varies depending
on which height integer/bin I am at)?
