I've got an older olympus stero zoom microscope. When I originally
received it the image seemed to be OK with a little misalignment,
however there was quite a bit of dirt on the optics, including
internal components.
I disassembled the whole thing and cleaned all the optical components.
Everything went smoothly.
Now the misalignment is very noticeable. My best guess is that it is
about 4mm off horizontally and 1mm vertically.
Everything seems to fit just fine. Most things have only one
orientation/position have no adjustment. Several things are glued
into place and cannot be adjusted either.
The right lens of the lenses closest to the stage can be adjusted, but
it does not have nearly the range to correct.
I'm relatively certain nothing is bent, broken, missing, etc...
Any advice on things to try ?

diagnosis (why should facts get in the way?).
I'll bet you removed the prism assemblies to clean them. If you did that,
there is were the mistake is. You need to be very carefull and notice when
screw holes are bigger than the screws, if you remove these screw, all of
them, you'll have problems.
Lets us know what 'scope it is and I can let you know what to do.
