Need help creating a reference coordinate system (x, y, theta) for SEM samples!

Hello all! I am a grad student in Mechanical Engineering who is doing
research which entails the use of a SEM. I am a novice when it comes to
the SEM, and I hope a veteran has come across and solved this problem.
The problem is:
I have four concentric circles no more than 3 mm in diameter and 1 mm
deep milled into a round SEM sample holder. I then deposit bacteria in
the holes and take images of the bacteria using the SEM. I must then
take the holder out, treat the bacteria with plasma, place the sample
back into the SEM, and find the SAME bacteria that I took images of
earlier. This would require some type of reference system which will
tell me the x, y, and angle to rotate the holder. With the small field
of view that I have, it is difficult to etch small enough lines by hand
(and not very precise). I am sure others have had this same problem,
and have solved it without spending thousands of dollars to integrate a
mapping device into the SEM. Please share your low-cost solution!
