Should I make sure they put material inside the carrying
case as well even though the case is designed to hold the microscope,
objectives, and slide box securely?
No, the case is not designed to be banged around.
I have done this successfully as follows.
1. Get a big double wall box of appropriate size. You won't find these
easily, but you can order them here:

2. Unitize the scope. That is, fasten everything down, remove things,
etc., unit you can hold it up and shake it without hurting it.
3. Cut a *** of 1/2" or 3/4" plywood to fit the bottom of the box.
Bolt the scope base to the plywood, and use a bunch of hot-melt glue to
glue it to the bottom of the box. The scope base should have holes in
its bottom. If not, you'll have to improvise some other attachment.
Home Depot will cut the plywood for you if you can't yourself.
4. Glue 2x2 gussets into the vertical corners of the box. Cut up
cardboard and glue it around the instrument if it needs more
reinforcement.
5. Ship via slowest air on Fed Ex or UPS which minimizes the jostling
the package will get.
6. Send the case separately, empty, with the small accessories.
7. Instruct the recipient than any holes or crunches on the box must be
noted and signed for by the driver at time of receipt.
