Why does it matter what position the stages are in when the microscopes are
stored?

The only reason I can think of would be that if you have everything
collapsed together more tightly, it reduces (slightly) the risk of damage
from bumping the microscope or grabbing it in the wrong place to carry it.

If that's it, the question can be answered by taking a good look at the
microscope.
